Studying Protein and Nucleic Acid Structure with Jmol

Jmol is a molecular modeling program, an interactive viewer for three-dimensional structures of proteins and nucleic acids.  Biochemists use such programs to examine protein and nucleic acid structure, to plan experiments, and to interpret experimental findings. The use of these programs has become one of the indispensable tools of every biochemist.

Students who use Jmol to explore the structures of protein and nucleic acids as they learn about them in their biochemistry classes will gain a greater appreciation of macromolecular structure.

This manual provides a series of guided tutorials by which students gradually learn to use Jmol as they explore protein structures of increasing complexity.  Starting with small monomeric proteins that illustrate basic principles of secondary and tertiary structure, the students progress to look at proteins with ligand binding sites, multiple domains and multiple subunits, eventually examining large protein complexes as well as DNA and RNA.

The manual also includes links to material in the text. This allows students to strengthen their background in key concepts as they complete the included exercises. It alsohelps them relate what they learn from the exercises to the course material.

The great majority of students find that they can follow the instructions in the manual and become competent at using Jmol through self guided instruction.
